Offer Description

We are looking for a PhD student to join the team in the International Centre for Cancer Vaccine Science (ICCVS) hosted by the University of Gdańsk. The scholarship is offered in the frame of the project "The impact of UPF1 ATP mimetics on the mutant immunopeptidome”. The project is funded by the National Science Centre within the programme OPUS under grant agreement no. UMO-2020/39/B/NZ7/02677.

About the project 

The impact of UPF1 ATP mimetics on the mutant immunopeptidome led by dr hab. eng. Monikaben Padariya (grant agreement: UMO-2020/39/B/NZ7/02677). The project is a bilateral cooperation with the Gdańsk University of Technology, funded by NCN within the funding programme OPUS. The project focuses on understanding the mechanism and physiological functions of the NMD pathway which can have the potential for treating certain genetic diseases and cancer. Co-authors are dr hab. eng. Umesh Kalathiya from the ICCVS, University of Gdańsk and prof. Sławomir Makowiec from the Gdańsk University of Technology. There is an opportunity to access the Cyfronet Ares (37 824 computing cores and 147,7 TB of RAM) and CI TASK Tryton (~38, 000 cores) supercomputer clusters, which are consistently represented among the top 500 super computers in the world.

About ICCVS 

The International Centre for Cancer Vaccine Science (ICCVS) has been established in 2017 as a joint unit of the University of Gdańsk (UG) and the University of Edinburgh (UoE) within a project carried out within the International Research Agendas Programme of the Foundation for Polish Science funded from the European Regional Development Fund. The aim of ICCVS has been comprehensive research into development of novel diagnostic and prognostic markers and personalized anti-cancer therapies and vaccines, followed by their commercialization and implementation into clinical practice. ICCVS works on a range of national and international research projects concentrating on cancer biology and novel approaches to immunotherapies. The focus of the ICCVS is the development of personalized vaccine against non-small cell lung cancer (NSCLC). The approach is based on the use of cancer specific T cells that are selected by the special algorithm elaborated at ICCVS. The first in vitro and in vivo studies are very encouraging, and the team plans to start clinical trials in a few years from a prospective perspective.

  1. MSc degree in biology, chemistry, computational biology, or similar.
  2. Knowledge of biochemical issues and experimental techniques.
  3. Ready to acquire knowledge of using TSA and CETSA techniques for chemical hits.
  4. Good knowledge and experience in computational biology will be a bonus.
  5. Understanding of the proteomics field.
  6. Good knowledge of English (written and spoken).
  7. Status of PhD student at the University located in Poland.
Specific Requirements

Key responsibilities include:

  1. Perform biological evaluation for the selected ligands and their derivatives against the target; hUPF1.
  2. Make in vitro experiments for the selected ligands (and derivatives) for the UPF1 protein using thermal shift assay and cellular thermal shift assay methods.
  3. Ready to learn and design in vitro and in vivo experiments, and make mass spectrometry runs on the selected samples, to identify the peptides and proteins.
  4. Involve in making experiments for the FRET assay to study interactions between UPF1, UPF2, UPF3a, and UPF3b proteins.
  5. Involve in designing experiments for scfv phage screen against the UPF1 protein.
  6. Preparing scientific publications and analysis of data from biological experiments.

Selection process
  1. The decision will be made by the Scholarship Committee established by the Vice-Rector of the University of Gdańsk and chaired by the Project Principal Investigator.
  2. An interview will be held (online or onsite).
  3. The committee reserves the right to invite only pre-selected candidates for the interview.
  4. The committee’s decision is final and is not subject to appeal.
  5. The committee reserves the right to close the competition without selecting a candidate.
